I have a user, she has a m3904 phone, assigned with a DID#. When you call her DID#, you get the Auto Attendent Greeting. She wants to be able to put her external greeting in place of this AA greeting, is this possible?

It sounds like her DID number is in the SDN table within Call Pilot Manager pointing to an Auto Attendant.

You would need to remove this SDN entry and ensure she has a voice mail box so that her external greeting will play instead of the auto attendant.
 
Can she log into her vm box? If so it wouldn't be an SDN issue but a forwarding or IDC issue.
