I have a costumer with a CP and ccr activated to call an offsite party. Is there a way to access the tree and change the outbound number remotely?

No
But you could use the mailbox instead of CCR but that depends on your scenario/setup.

Another option is to network the Callpilot and VPN or Remote Desktop to access the web page.

What I am trying to determine is can someone hack in to the CCR and change the destination of a transfer? My customer has an after hours transfer to an on call agent for emergencies.
They were recently hacked through a mailbox. We fixed that but I am wondering about the CCR.

Same answer...No
You cannot change CCR other than what I said above.

Then only thing you can change remotely are user mailboxes settings and company greetings and open or close business(via sysmgr mailbox)
