Hi

Wondered if someone could tell me what the best type of network cable to use is if running through air-con or Heating ducts. I thought it might be fibre optic due it being the least receptible to EMI. Or is is Cat5 STP.

I assume you are referring to the air space above the ceiling commonly used as a plenum to return air to the heating system. Both copper and fiber come plenum-rated and meet code to be used in air spaces. If you are running close to motors or transformers the first choice is fiber, then shielded copper, then unshielded copper.
 
I hope you don't mean "inside" the duct.

In general it is a fire code violation to run ANY type of wiring not related to HVAC through an HVAC duct.
