I doubt a duplex mismatch will prevent your phones from registering, unless the port is err disabled and there is no connectivity at all.
A duplex mismatch shouldn't affect the phone signalling, it will just cause bad voice quality and possibly alerts on the voice GW.
Go through your configs by hand to find out the bit that's broken.
