Bulk permissions setting

Hi Guys

I am looking for either a method or a program that will allow me to reconfigure the permissions on a directory structure containing 100's of users home directories.

I am migrating the data from an NT-Server drive to a FAT32 drive, on a different server, which is then to be upgraded to NTFS a number of days later.

So I need to automate the process of setting up individual and group permissions on 1000's of folders.

Ideally an administrative program written to handle such operations is what I am hoping to find so any suggestions of programs to look at would be appreciated - as would any other ideas on how this task might be handled other than to manually set the permissions on each individual folder.
