BCM 400 slow boot up after replacing the Base Function Tray

I had to replace the Base Function Tray on a BCM 400 4.0 with mirrored drives. Now i have hard drive activity but it hasn't come all the way up after three hours. I can see activity on the sereial port and it seems like it is progressing but it's taking forever. Has anybody seen this before? Any idea how long it should take?
 
Have you changed out power supply? We have seen those issues with 400/450s. Have you run latest SU patches?
 
It took about four hours but it finally failed. I ended up replacing the hard drives and restoring from backup. I am suspect of the power supply as the root of the problem.
