BCM 3.0 to 4.0 upgarde

According to the upgrade guide, you will need to first upgrade from BCM 3.0 to BCM 3.6 or BCM 3.7, then you can upgrade to 4.0. Both steps will preserve the phone system data and the steps are clearly defined in the upgrade guides you receive with the upgrade package.
