I am trying to backup my 2007 exchange using BackupExec 11d. I have installed both the remote agent on the 2007 box and the exchange agent on the backup server. When I open the selection list, I do not see the mailboxes. The only thing I can do it backup the info store and that is by backing up the database from the hard drive. Has anyone else had this problem. I have ran all updates to BackupExec and the server is up to date also. I also went in to the options and checked for legacy backups.

Remove the remote agent. That's not required.
Uninstall Exchange agent.
Uninstall BE11D.
Go to symantec.com and download a demo copy of BE11D.
Use THAT to install as that is the latest BUILD.
After install, update the build to the latest version.
Install the Exchange agent.

Then all will be well in the world.

Though note that the download is nearly 800MB...

Oh and do the thing with the serial numbers and use your own serial number rather than demo.
