backing up Linux files

I should have put this all in one post but it didn't occur to me when I made that last post. Basically these errors have been the ones I have never been able to figure out. Does anyone know how to back up the files below. The first ones I think are Linux. The last one is a virtual machine. Usually I find that files are skipped because they are open when it goes to try to back them up. For some reason our admin said that he doesn't want to use the advanced open file option, I don't remember why but I think it was a good reason. I can stop and start these files if that would work.

Linux

Unable to open the item \\agjas1.alamogrp.com\[ROOT]/var/run/atd.pid - skipped.
Unable to open the item \\agjas1.alamogrp.com\[ROOT]/var/run/sendmail.pid - skipped.
Unable to open the item \\agjas1.alamogrp.com\[ROOT]/var/run/sm-client.pid - skipped.

Virtual Machine

The backup of eadp1 gives the error unable to open the item \\EADP2\D:\VirtualMachine\a bunch of numbers .vmem - skipped. It seems to back up the rest of the files that are part of the virtual machine.
