automating assemblies

Can anyone recommend any resources to automate assembly entry? We are a manufacturing company with a couple of thousand unique BOM's. The way we are doing our sales processing is to override negative quantities then use a smart list a couple of times a month to get the assemblies we need to make. It amounts to a lot of data entry though. I imagine an sql script would do the trick but I'm not sure of all of the ramifications.
