Let me start off by saying I'm not a phone tech person so I'm sure this question is a dumb one but..

How do I change the greeting for the auto attendant on the Avaya IP Office R3.1?

I tried the search function but I guess it doesn't work?

The way I go about changing the entry prompts are:

Record the new prompt and save it in <Program Files\Avaya\IP Office\Voicemail Pro\VM\WAVS>

Next in VM Pro Client --> AutoAttendant Module--> (right click on the action in the call flow) select Properties--> Entry Prompt tab, replace the existing prompt with the new one.

Hope this helps.

How do I record the new message from a phone set? I figured out how to record and replace it using a computer but all the recordings sound terrible at the low bit rate it requires.

When you click on the + sign you get the option to use the telephony handset. Once you select that, enter the extension (preferrably your's) a filename and click on the record button. Depending on the extension you enterd, the extension will ring with an "invitation" display. Start recording at the prompt's and when you are done stop the recording. This should save the file in the location mentioned earlier in the post.
