We really do need more information:
Exactly what mini ATX system do you have, specs etc
What exactly do you want to install, full specs
What are you trying to achieve.

The short answer:

ATX boards will fit in ATX cases.

mATX boards will fit in mATX cases.

Power supply would be the biggest potential issue if it is not powerful enough to support the new hardware, but physically the boards fit as outlined above.

the motherboard i have is a intel d845hv motherboard with 1500 mhz cpu and agp 4x .
can i switch to agp 8x card on the same board.or what will be the best possible agp 4x card in market.

OK! so now we know what we are dealing with:
Intel 845 chipset mother
Only 400 front side bus (according to specs)
Uses older PC133 memory

And because of it's age is likely to have a fairly low wattage power supply.

So to answer:
P4 HT CPU's with 533fsb or higher won't be supported by this motherboard.
AND
Even if you swap out the motherboard you are likely to require a more powerful PSU not to mention NEW memory (DDR or even DDR2)
Same goes for Athlon64, you will be better off going for a new base unit complete as TOO many parts would need changing in your present system.

So a complete new base unit.

See your motherboard specs here:
