AS400 Integrated server vs. MS servers

We have two Iseries machines in our group and both are running the integrated NT server cards.

While using these servers seems like a good idea, we run into a number of issues. For instance, backing up the NT portion of the server is extremely slow and due to the fact that we are also running Domino on one machine it is almost impossible to backup both on a nightly basis in an 8 hour window. We also have issues when contacting IBM to discuss a particular message sent from the server and have gotten the answer that 'MS just sends us an error so we send out a generic warning error since we cannot identify the details behind it'. Other issues include telling a software vendor that their server application is going to run on a NT Server card on our AS400 and they almost always say that they have never heard of this.

We have been considering installing stand alone Compaq servers to replace these cards but are not sure if this is the right thing to do. It seems that when you need to run a server environemt for PC print and file sharing it is best to stay with MS since in our environment these two servers do not play well together.

Any opinion on either solutions would be very helpful.
