Apps will not run/Cannot launch setup.exe after 2003 SP1 install

We are running Citrix Metaframe Presentation Server 3.0 on a Windows 2003 Server and since installing Win2k3 Service Pack 1 are having trouble launching some applications - mainly proprietary 16 bit apps.
Trying to install new software is proving problematic and when trying to launch setup.exe the installer does not seem to launch and nothing happens.
