Applying color to illustrations.

I am trying to apply color to my illustrations but can not control or dictate where the color goes. Everytime I try to fill an object the color spills over the edges of my illustrations covering lines or I get white patchy areas. I cant seem to be able to select specific areas or sections of my drawings and then fill with color. Can anyone offer any solutions I am new to illustrator and basically stuck!
 
You're in Pixel Preview. Go to view and select pixel preview to turn it off.

you can select anything you want using the layers palette, I suspect you have clipping masks. or open paths that you can't fill with color. The layer palette will tell you what each object is. very handy but a bit cumbersome
