Can you use a count formula to count how many cells are filled with a particular fill colour?

Not without VBA - there is no native functionality for this in Excel.

But if there is any logic behind why each color is assigned to a cell, you can probably use that logic to count.

If you'd like to pursue a VBA solution, please post a new thread in forum707.
