I've got a Dell Poweredge 2500 which can house 6 total hard drives. It's got a PERC 3/di internal embedded RAID controller which currently has 3-36gb SCSI drives configured in a single RAID-5 container.

I would like to add some additional HDDs to the system, and read on Dell's support site that the PERC 3/di controller can handle 73gb capacity drives.

My question is this:

Can I add 3 73gb drives in the 3 empty drive bays and create a new RAID-5 container without affecting the original container?

I was always under the impression that all the drives connected to the controller had to be identical. Is that the case or not?

Drives do not have to be identical.
You can create another raid 5 with your three empty slots.
