Hi, we are a small business with a Windows Server 2000 domain controller. We want to add a Windows Server 2003 file server to this domain. How do I set up the new 2003 server to be part of the domain so that I can add permissions to users from the domain ?

Hope I was clear enough :)

Just like you would a workstation joining the domain. Go to the system control panel and join it to your domain.

And then afterwards I login locally on the server ?

Once you have added the server to the domain, you can logon locally (or remotely by mapping a drive to the administrative shares C$, D$) and manage the ACLs of your folders.
