I currently have a windows 2000 domain I am upgrading and I am about to change my primary DNS to active directory integrated one I have done this on the primary server do I have to switch my secondary DNS server to active directory integrated or will it do it automatically.

Thanks

Once you switch to AD-integrated, any DC that is also a DNS server will serve as a secondary, and will use AD to store that data. If you had a secondary that isn't a DC, it will still use non-AD integrated methods of storing the zone information, and will sync from the server using standard DNS means.
