I have configed the Directory Server to use Active Directory. But if I add in a user in the Access Manager it does not show up in Active Directory. I none of the users from Active Directory show up in the Access Manager.

Am I missing something?

You can not tiew into an existing Corporate Active Directory structure. Because Cognos creates their own schema, you have to maintain a 'Cognos' list of users. They will need to be created via the AccMan GUI. Or if you have a large amount of users to add, you can use the Access Manager Batch Maintenance utility to bulk load users and user classes.

Only ReportNet, Cognos latest and greatest, can leverage existing LDAP structures.
