From within Citrix and IE if I click on an application link a page opens and then closes very quickly (this is not the case outside of citrix)I think it is an IE security setting that is stopping it but don't know how to fault find it. Nothing comes up in event viewer. Are there any logs that can be looked at? This is also just from one website.

Maybe try to reinstall Acrobat Reader. I'm using Firefox and it works just fine with it.

Check the Application and Internet Explorer (if you're using IE 7) logs. Right click on My Computer, select Manage, and expand Event Viewer.
