I have a site that currently has a 2003 SBS with no exchange installed it's only acts as a DC. I'm wanting to setup a trust between both sites and with the SBS 2003 this is not possible as we all know. What I would like to do is build a new server 2008 server DC / run dcpromo transfer the FSMO Roles to the new DC then dcpromo the SBS 2003. Then cleanup DNS .. Will this work?

Yes, it will work. You may even find that DNS cleans itself up when you DCPROMO the SBS box.
