What is the difference between Windows 2000 Server and Windows 2000 Server Advanced? Is there an advantage to running one over the other, and if so, what is it? The application is a small business domain, running http and ftp servers with VPN access. Also, people need to be albe to connect to the domain from all over the U.S. Thanks.

Advanced Server allows you to have:

Clustering
Load Balancing
Up to 8 CPU (instead of 4)
Up to 8 GB Ram (instead of 4

It's also alot more money...

Here's a quick and dirty comparison from MS
Support for more processors and memory.
2-Node clustering.
Network Load balancing.

The link above basically has it nailed down, if you're going to use it for some type of back-end system, then I would take a long look at it, otherwise regular server should be fine, but the above information should give you everything you need to know.
