I have seen this happen before but have never figured out why. Usually when I make a new replica or reinstall Notes it is corrected. However that did not happen this time. The user has an inbox at the top of his folder list, but at the bottom of the list is a second Inbox and all folders he has created are shown there. The problem is, this "Inbox" does not show in his Archive database, although the documents appear to be archiving, just can't locate them.

Anyone else seen this problem?

So this was a mailbox converted from another mailsystem once? Possibly Exchange?

Rename your second Inbox to something not 'system related' (No $ in front of the name), and see if it solves it. If this second inbox is a result from a convertion, this could 'deal' with it. It's worth a try anyway, what do you have to lose? :)

It is not from a conversion. It was a new install of LOTUS NOTES. I cannot rename the second Inbox.

Try un-installing, rebooting and re-installing.

I have already uninstalled and reinstalled. Didn't help, still 2 Inboxes.

Try changing/resetting the user's template in the Domino Administrator. Most problems like this are caused by a corrupted template somewhere along the line.

I, at one point, managed to get my ToDo List literally embedded in where my Inbox was suppposed to be. I could access other mail folders, but not my Inbox itself. It turned out to be because of a mail template change gone awry.
