16-bit subsystem error

Have a customer getting an error I've never seen before. It is: "16 bit subsystem. C:\WINNT\Sys32\autoexec.nt the system file not suitable for running MSDOS or Windows applications"

Everything I find on Google searches so far, indicates its a problem with autoexec.nt or config.nt but replacing those with good copies hasn't worked.

Any other suggestions on how to get him past this error:
He has a WinME upgraded to W2K Emachines (that might be the problem right there) PC. He gets this error after entering our "password to install" just before starting the Install Shield portion for one of our in-house programs.

 
Thanks for the Help. We got it fixed by replacing the autoexec.nt and config.nt with good copies.
