11d Remote Agent Problems

Has anyone had any issues with the remote agent causing problems on servers - specifically webservers - having a few issues with the websever that is the front end for our ERP system. May not be related but just covering all bases.
The extra presence of the remote agent utility makes me a little nervous

its a webserver and when they are trying to do things it times out and gives them an error message of not responding

the remote agent is fine its the application that times out - but i think i have figured it out now. thanks anyway
