It may be how they are streaming the document - do you have an example? However, if I have my system setup to not display Office documents in IE, there's no way for a web site to force it to happen.
I understand - but this is not an option you have control over - it's handled by the clients computer. There is no way for you to change this behaviour remotely.

Yes - I've just completed some more testing on this. If the folder was created "by you" on the live FP site, then publishing with Changed Pages only should "not" delete those files. Because this is a separate app, FP is not recognizing the folder as part of your content...
Well, certainly one workaround is to just create a subweb of that folder on your live site (FP won't look there) but I'd need to be sure that your application doesn't use any permissions, shared borders, etc. that would be disrupted by creating the subweb.
