Floppy drive problem solved!
I can't believe I didn't check this earlier.
I'm using a floppy bezel with this drive to give my aluminum case a clean look. I installed the floppy from the back of the drive bay without a floppy disk inserted into the drive and flush with the bezel.

I thought I would give ya'll an update on this thread. I RMA the board, recieved a new one with the same simptoms as the previous board.

Boot order is set to floppy drive. When I disconnected all the optical and hdd's the bios defalted to this as there was no other boot options. The bios on this board seems to be smarter than bios I'm familiar with. I checked before letting it boot up.

No that's not a stupid question. I thought the same thing myself, possible corrupted boot disk. Checked the boot disk on my working system it boots just fine.
Just to be sure I reformated the disk and confirmed a successful boot into dos on my working system before trying it in the new rig...
The cable from motherboard to A drive works fine in my other system so I would say it works fine. Haven't actually tried a different cable though.

After coping ntldr and ntdetect.com and creating the boot.ini file above, I used recover console to fixboot. Boot magic does not identify that partition as an operating system. I forced boot magic to make it bootable.

Yes, I follow you exactly. My configuration is setup mostly like you explained, with one exception. I have a Win2000 Pro partition on Disk 2 partition 1.

I guess I was not clear about the Windows XP install. XP was installed independent from Win98 and Win2000 Pro, if the partition is set to active it will boot directly to XP without any bootloader.
Lets forget about XP as it is not neccessary to complete my boot.ini...
