to verify if if it is a wins issue trying using the lmhost file to enable browsing across the subnet.
if the lmhost works then yes, you might need a wins on both subnet to learn how to write a correct lmhost file

all that did is prove that you have a wins/dns issue yous still have to fix the wins/dns issue
if you are running only one wins server that is easy
stop the wins service, rename the wins folder to winsold create a new wins folder then restart wins.

Is that computer win98 machine? If so then you install a network on a win98 machine it enables computer master browser by default. You have to disable that
you do that by going to the client for ms networks and disable it. If not then email back and i'll look into some other areas.
This issue with Wins can cause this same type problem with replication, joining domains, and just browsing generally,
the first thing you should always do is to ping by ip: good
then ping by name good? if not then there is a name resolution:

Have you tried to put in a lmhost file to the server where the apps are located? try putting one on a machine where you cant get to some of the apps. and try again to see if that helps. if it does then you have a wins problem.
