What ip is your default GW? Make sure the gateway for the pc has routes to the x.x.2.x and x.x.3.x networks or at least a default route to the router.

If you are using Group Policy, logon to the DC, go to AD users and open up the OU that contains that user. Go to properties and edit the group policy. Under computer configuration go to Security Settings and then local policies then user rights assignments. Make sure "deny logon locally...
Do a backup of AD first of all and all of your users data if it is on the server. After your clean install of the OS and other software restore your AD, that way all of your users should not see a difference.

Unfortunately, Microsoft does not have a great solution for controlling website access. You can purchase internet filtering software or use ACLs on your router or firewall to the outside to control access to certain websites.
Since this is an internal website, you can set permissions on the folder in which the website resides only allowing those users or groups whom you want to have access.
The benefit you receive from setting up separate containers is management of those users. You will also be able to assign group policy to a container as you cannot do that with individual users.
One easy solution would be to add a static route on each router pointing to the other router. Post the result of "show ip route" on the cisco router.
