Nope. The API's for WinCE heavily cut down from Win16/Win32. Any software would need recompiling not only from Desktop windows but if Windows CE is before PPC2002 for a specific chip (sh, Mips or arm)
I believe mcAfee do a virus scnner for PDAs. I may be wrong but the restrictive nature of Pocket PC makes it difficutlt update the registry or filesystem in general. The browser is basically plain HTML so no problems there, And the mail client is likewise impotent. But better safe than sorry! ;)
