It sounds like a helper address needs to be added to the router interface which acts as the gateway for the vlan in question. the vlan which works has a helper ip address on the router which points bootp requests to the correct host ie; linux server. goodluck.
some switches have a layer 3 routing engine capability - refer to cisco.com, which could be used. You can use a third switch to physically connect two differently numbered vlans, but then you're effectively making them one vlan,
which can still work depending on your need.
it could be network activity such as a flood - put an analyzer on the switch. if its all on one chassis and neighbor switches don't see the same reaction, then it could be a system problem - console on watch activity, and check the log.

You atleast need to be sure the vtp domain name is the same on each unit. passwords are not necessary. if you add/subtract switches on any regular basis i would suggest setting one switch to vtp server, and not all of the switches.
