By enabling the 'BackgroundScanning' key in the registry on the server the problem seems to have resolved itself. It took a few days to do the scanning. We used the default throttling setting. Thanks again for the posts!
I found some more information about exclusion lists with SAV. This covers 8.x,9.x,10.0. In 10.1 they are done automatically.
