You have to create an identifier for those attribute you want to be unique. Each table should have at least 1 identifier which is the PK but can also have others on different columns which creates a unique constraint when the physical model is generated.
I've figured this out...
In the PDM... when you generate the database you have to check the option "Automatic archive" which then saves a .apm file which holds all of the schema information.
Now after any alterations, instead of re-generating the entire database, go to Database->Modify...
