Silly as it might sound, try, using ghostscript, running pdf2ps, then ps2pdf, then pdf2ps again. Since ghostscript tends to run with errors, the offending code might just get deleted.
There are now many programs that create pdf files, but not all of them follow all the Adobe rules.

Am I correct in assuming that you had (attempted) to mount the old hard drive as a secondary drive in the new server?
Does the BIOS in the new system see the old drive with the same geometry (cyl,heads,sectors).
If the drive is OK, you should be able to boot from it in the new server as long as...
