I'm not 100% certain if they can be used with JDE EnterpriseOne, but check out Applimation @ www.applimation.com. I know they support Oracle & PeopleSoft, so you might want to check with them to be sure they support EnterpriseOne.

You may also consider checking what is running in batch around the same time the end-user is doing their query. Could be contention in reading the database. Look at Submitted Jobs. Also, consider the query that they are using. Are they querying on fields that are part of an index on the table?
