Finally have the solution.
Back out of IE6 to IE5 and re-install SP2 back over itself.
This time IE has been registered properly and is showing up as it should under System Information.
Move back to IE5.5 SP2 plus all security fixes and add back in Quickbooks and this time it all works fine...
