To fix this I disabled indexing service, restarted the server, and then deleted the Catalog.wci files. I still don't understand why this happened but I have had indexing off for a month now and have had no problems. From what I understand indexing just makes searching documents easier.
Catalog.wci is 50 gig in size and 25 gig on disk and I think this is the problem but I have not been able to figure out how to make this smaller. It is indexing the whole c drive which seemes odd but I don't know a whole lot about the indexing service. Any help would be apperciated.

Well the old server was the dns server but we dcpromoed it and took it off so that might be the problem and has crossed my mind but why would the xp machines work and not the 2000 machines. So to get more to your question yes now they are only using the new machine as there AD/DNS.
