When I eye-drop+click-once one font from one piece of text to another in the same document, my second text sometimes shows up as if the font is missing. But it's NOT missing, because I have that font and it works on the other piece of text. When eye-drop it and then select the text I want...
There's a few ways you can sort of circumvent or aid InDesign from taking them all out.
1) Clean up your word document. Save it as a *.rtf - that is much cleaner and works a lot better for me usually.

Export it to a InDesign Interexchange file. It will be much smaller. The Interexchange file will open as an exact copy of your original indd file (without some bugs at times!) as an untitled document.
