Best guess is that the URLSearchHooks setting got clobbered (that's the hook that eg. TweakUI uses to define its search prefixes)...
just reset

Hm... indexing service.. - do you by any chance have a lot or large (either will do) ZIP files? by default ZIPfiles are handled transparently as "subdirs"... and the indexing service has been known to create havoc in these circumstances...
