Unable to set up window

When I create a browser window I make sure that everithing is aligned and that the windows is of the proper size.
After an update to 6.1 I am unable to control how tall the window will display while running the program.
In the windows designer the window looks fine, but when the program is run the windows may display very tall and the aligment of the diferent components may be off.
Does anyone knows what is causing this problem?
