If you browse to Libraries, and then right click on the Tape Library there should be a Discover Media menu option.
Not sure if that is what you need though, but might be worth a shot.
The reason I suggested the separation of the System State from Default Subclient is so that when you run the System State backup, you will be able to view the logs files once it errors out. There will usually be something within the logs that will help you pin point the cause of the problems...
I recommend creating an additonal Subclient, and then separating the System State Backup from the Default Subclient.
That way you can run the System State backup independantly of the default content, which will make the logs files much easier to go through.

Sorry, got confused on one of the sentances, are you saying that you have restored the file from the backup following the last modified date? If so - wouldn't you have to restore the file from the backup prior to the modified date?

You can have both agents installed, however there is more to take into consideration other than just operating ports.
If you are planning on having both products running, you need to be aware how each one selects data for backup operations.

Assuming that you're using Schedule Policies to schedule your jobs - is it possible the jobs that aren't getting placed on the appendable media are part of another Schedule Policy which also has "Start New Media" checked?
If so, for future backups, you may need to uncheck "Start New Media".
I note that you have said that the jobs were in the same schedule, but are they also in the same Storage Policy?

I've been thinking about this a little, and I'm not sure I see how it is beneficial having your file server setup with additional readers and multiplexing when it's going straight to tape.
